Fat stores are converted to blood glucose for energy, which is utilized in conjunction with the oxygen in your bloodstream for activity. Any residual byproducts from the fat metabolism (toxins etc) are removed by your liver (primarily) and your kidneys (to a lesser degree) and yes these are removed from your body via waste. Body fat stores are only mobilized when your activity level creates a calorie requirement above your calorie intake. Thats a pretty basic explanation.
