I read on another thread that clen is best taken 2 weeks on 2 weeks off for a maximum of 12 weeks. My question is, these 12 weeks, do they include the "off" weeks or is it 12 "on" weeks?

Yes include the off time...... on your off weeks run ECA

Also, how long should I run clen past pct so its anti-catabolic properties help me not lose mass?
Start the clen when you start PCT..... you will be running clen\ECA for at least another 8 weeks after PCT.
Clen isn't anti-catabolic at least not at safe dosages...... I use it just for energy durring PCT and then to help cut after PCT
