You should not feel anything after a protein shake. Some people get gas and that can cause pain. Switch brands see if that will help. If it is really the protein that causes pain, which I highly doubt, you need to see a doctor. Protein stimulates certain enzymes from pancreas, gall bladder for digestion. A blockage of any kind (stones) can cause excrutiating pain. You need to find this out if this is the case.

1st off, nothing takes a week to reach your kidneys, it's probably something else. Things that can affect your kidneys are, milk products(calcium), salt, magnesium (diuretics), potasium (bananas), phosphates (dark sodas). Even when the kidney is damaged, it usually isn't painful, except for infection or kidney stone. And with the flu symtums, it could be an infection. I would suggest speaking to your doctor to verify that the pain is actually in your kidneys, if it is, then he/she should refer you to a nefrologist. They may have to do a biopsy of the kidney, which isn't all that pleasant and can keep you down for an entire day (after the biopsy, you have to stay on your back for about 6 hours, or you can bleed out through the incision).

ALSO CHECK THE ALBUMIN IN THE URINE ,,
IF THE RESULTS ARE NORMAL ,, YOUR COLON NOT OK ,, CHANGE TO ANOTHER PROTIEN ( AVOID MILK SOURCE PROTIEN ) ,,
