You are most likely sore if you only just started running. You are working the muscles in your leg when you normally don't. Only advise I can give you now is stretch. Also watch how you run, try to find a speed in where your feet aren't pounding the ground and shaking your legs. I find that if I jog to slow my weight hits my knees hard, I try to run a little faster, but "light". In other words I try to keep my run in a way where as to minimize impact on my knees.
Could be because you aren't used to it or the high impact, try using the bike or a low impact exercise and see if it still hurts.
I need to keep running though as I am joining the army (UK).
