Yes, the sweet potatoes as well as yams have a lower GI than regular potatoes. The lower GI results in less of an insulin spike, which would increase fat storage.
It doesn't make that big of a difference unless you're eating them for every meal. Both are good carb choices and if you keep your carbs under control and eat nutritious sources of carbs with each meal you'll be fine.

Sweet potato's are tasty anyways, so I don't mind skipping the regular variety.
